You normally only say "Nice to meet you" the first time you encounter someone. You might reasonably say something like "It was nice to meet [up with] my brother again, after not having seen him for years" , but you certainly wouldn't have greeted him with "Nice to meet you [again]" .
"Fancy seeing you here" means someone is surprised to see you in a certain place. It can be used happily to show someone is pleased to meet you. It might also be used sarcastically to show that they would rather not see you. These examples will help you understand more about "fancy seeing you here" positively: Wow! Fancy seeing you here, Matt!
